In my eyes a good villain is smart, challenges the hero and in turn makes the Hero stronger.
See some villains are nice because of humour or something else about them but what makes the best kind of villain is being able to outsmart them while manipulating what's going on in the background. a good examples of this in MLP are Discord, Crysilis and Nightmare moon. each one had a certain level of control over things to help manipulate the mane six or the world around them. sadly nightmare moon is weak in this category, yes she did manipulate things to try and stop the mane six but each atempt failed in one way or another. How ever with Discord and Crysilis with their first attempts failed because they gained a bad ego from getting as far as they did. but they did do a great job manipulating nearly everything.

Common Sense
Handsome Jack makes a pretty damn good tragic villain. Initially wanting to do “good” and due to some various mental issues and constantly being pushed upon by “the good guys” becomes crazed and ruthless. Plus his voice lines are ace.
